I think your comments on "The Cowboy" are probably the most realistic. He is an "in" joke. The other way he can be interpreted within that context is that the director is coming to terms with himself (capitulating on hiring the bad actress)

The Cowboy
David Lynch likes to play games, I think, just like I do: I once hired a lawyer named 'Moore' to fight a case against the other person's lawyer who was named 'Moore'. I won.
The 'director' Justin Theroux, dressed all in black, meets a mysterious character called (in the credits) 'The Cowboy'.
In 1997 Justin Theroux had a very small part in a movie called 'Romy and Michele's High School Reunion'. In it he was a mysterious stranger, dressed all in black and wearing a cowboy outfit. In the credits he's listed as 'The Cowboy'.
